Should I get a Masters in Computer Science or in Software Engineering?

Computer science tends to be more academic, software engineering more practical.You need to be more specific about what you want to study in your Masters to decide where to go. Do you want to specialize in e.g. robotics, gaming, commercial software, IT management, specific technologies (e.g. SAP or Oracle)? Get the prospectuses and check them out, don't get too hung up about the school, focus on the course content and the reputation of the programme itself.
